These gluten-free protein muffins are soft, lightly sweet, and packed with simple ingredients. They’re completely gluten-free and dairy-free, naturally sweetened with maple syrup, and boosted with collagen peptides for extra protein. The dye-free sprinkles make them fun. The protein and healthy fats make them filling.

They’re kid-approved, freezer friendly, and practical enough for real life. Like the Little Bites in the store, but made with whole food ingredients!

There’s also a Paleo option and a nut-free option, so you can adjust them based on what your family needs. Nothing complicated. Just dependable little mini muffins that actually get eaten.

Ingredients for Dairy-Free Protein Funfetti Mini Muffins

These gluten-free, dairy-free protein muffins use simple ingredients:

  • Almond flour (with a nut-free option) – Almond flour + tapioca flour are the perfect duo for a light but moist texture. See recipe notes for nut-free option. I prefer “super-fine” almond flour to get the best texture. I like this one from Blue Diamond I can get at Sam’s Club or Amazon. 
  • Tapioca flour – Adds a bit of elasticity and helps bind the muffins together, giving them that perfect muffin texture without any gluten. Though you can use arrowroot or potato starch instead, tapioca is ideal for its ability to give a stretch to baked Paleo goods that can be dry. Using arrowroot or potato starch will yield crumblier muffins. Learn more about Paleo flours and how to use them here. 
  • Collagen peptides – This ingredient boosts the protein content, making these muffins not just tasty but also a great source of protein. Yes, you can use another unflavored or vanilla protein powder of your choice in these as well. There are a lot of collagen brands out there. Use what is most accessible to you. I often get Vital Proteins unflavored collagen when it is on sale at Costco. 
  • Baking powder
  • Salt
  • Maple syrup – Naturally sweetened with just the right amount of flavor.
  • Light-tasting olive oil  –  A neutral oil that adds moisture without overpowering the muffins. Yes, it has to be light-tasting or your muffins will taste like olives!
  • Dairy-free Greek yogurt – Helps keep these muffins super moist while adding extra protein. I usually get Silk Dairy-free Greek Yogurt. You can use regular dairy-free yogurt instead, if you can’t find the Greek yogurt, greek yogurt just has more protein in it. For a Paleo option, use a Paleo yogurt like Cocojune or Culina.
  • Vanilla
  • Eggs
  • Dye-free sprinkles – I liked and used these ones from Amazon, though Whole Foods has dye free sprinkles, if you have a Whole Foods close by. If you are Paleo, these are the closest I could find for a Paleo sprinkle option that are also soy-free, though they do have a smidgen of cornstarch, so not completely grain-free.

How to Make Gluten-Free Mini Protein Muffins

Preheat your oven and line a mini muffin pan.

Mix the dry ingredients, except the sprinkles, in one bowl. Add in all the wet ingredients. Combine, then fold in the sprinkles and scoop into the pan.

Bake until set and lightly golden. Let cool before removing.

Easy. No complicated steps.

Completely freezer-friendly. Let cool fully, freeze in an airtight container, and thaw as needed for quick snacks or breakfast.

  • Preheat your oven to 375°F and line a mini muffin tin with paper liners or grease it lightly with oil.
  • In a large mixing bowl, whisk together the almond flour, tapioca flour, collagen or protein powder, baking powder, and salt.
  • Add the wet ingredients into the bowl with the dry ingredients. Stir gently until combined. Fold 2 tablespoons of the sprinkles.
  • Divide the batter evenly among the prepared muffin cups, filling each very full, about 1 tablespoon per mini muffin cup. Sprinkle remaining 2 tablespoons sprinkles on top.
  • Bake at 375 degrees for 10 minutes. Then, without opening the oven, reduce the oven heat to 350 degrees. Cook for an additional 5 minutes, or until top is solid to the touch and some are starting to lightly brown. 
  • Let the muffins cool in the pan for 5 minutes before transferring them to a wire rack to cool completely. Then, dive in and enjoy!
  • Store the muffins on the counter for up to 4 days in a sealed container or ziptop bag with a paper towel on top to help absorb any excess moisture. This will prevent the tops from becoming spongy. Or, freeze in a sealed container for up to 3 months.

Nutrition facts reflect using Vital Proteins Collagen Peptides, which have 40g of protein per half cup. Adjust if your protein powder has higher protein content. 
NUT-FREE: I prefer the nutrients and additional protein from almond flour + tapioca flour. But, if you need nut-free, use:
  • 1 cup 1:1 gluten-free flour instead of the almond + tapioca flour. Yes, only 1 cup 1:1 gluten-free flour total (don't use the tapioca flour). I prefer King Arthur 1:1 Gluten-free Flour. 
  • Increase the yogurt to 1/2 cup
  • Add 1/4 cup coconut sugar or other granulated sugar of choice. 
  • Increase the oil to 3 tablespoons.
  • NOTE: These changes will have a large impact on the nutritional content of your muffins.
NOTE: I always double this recipe, as they freeze great. If doubling, just use a total of 3 whole eggs.

    These are perfect! I added 1/2t almond extract to the batter and didn’t add the other half of the sprinkles to the top and I love them. They’re a great texture and flavor and did not get stuck in my stainless steel pan 😅 so quick to make—I will make them again!
